Best practices are to keep your navigation structure the same throughout your sites. Your users will become familiar with the locations on your horizontal navigation structure and appreciate the ease of getting from one site to another.  If possible, setting up the links up on the templates BEFORE you allow your staff to start to make their sites will eliminate the need for modifications later.  This will make a better template and a turn-key product.
